From Puerto Rico you can go to Saint Thomas, the Bahamas, Vieques etc. by boat. The waters are treacherous, so you must have a strong stomach. Check websites about P.R. departures.

From Puerto Rico you can go to the town of Fajardo on the east coast & then take a ferry to PR’s own islands Vieques & Culebra and you can also go to the USVI St Thomas & St John. Then from there you can travel to all the other USVI’s.
From the West coast of PR you can take the ferry to the Dominican Republic. That boat is a long 12 hour ride though. I provided some links for you.

Here is a link for interisland crossings from Puerto Rico to St Thomas USVI. Ferry schedules to St Croix or St John USVI. Also ferry schedules to Tortola BVI and Virgin Gorda BVI. You can do some interesting island hopping with out being on a cruise.
