Just go it alone, you don’t need a travel agency, very easy to travel in South East Asia, if you need it, just get a guide book.

I would try the Adventure Travel Company (they seem have a good variety of small groups tours to Asia), I came across them reading this blog
If you have more time than money then just go it alone, however if you only have a short time and you want to see as much as possible, with a guide to explain everything then go for the tour operator route.
